Symptoms: Constant effects don't properly disapear if the related piece of equipment is unequiped. This breaks leveling up, and makes training costs higher then they need to be, to name but a few.
Needed for fix: TES Enchanted Editor (TES EE), the construction set (TES CS), skill at editing; this isn't easy.
(I'll add a life link to TES EE if and when I find one)
How to fix:
- Load up the savegame that you want to fix with MW. Note down what constant effects you should have, not the constant effects that won't go away. It's not neccesary to note down the ones you get with your race.
- Continue with making a backup of the savegame you want to fix.
- Either open the backup or the original with TES EE. In the file header, change the "description" into something else, so you know which save game you've edited.
- Then, remove all Player Spell Data (SPLM). Save, and exit TES EE.
- Load up the edited save game with MW. If all goes well, your character should have lost all constant effects, all bonuses, including the ones you've been wanting to get rid off.
- Save the game, overwriting the save game you've been editing.
- Exit MW
Now, that's a major part. Next big part will be getting the ones you actually need and deserve, such as certain immunities you get after completing part of the main quest.
- Open up the TES CS, and note down the ID's of the spells you should have, not the constant effects that won't go away. It's not neccesary to note down the ones you get with your race, those won't work anyway.
- Start MW again, and load the save game you've been editing.
- Open up the console, and type in "enableracemenu". Now comes a fidily part. You'll have to switch races a couple of times, until you've got both your character's original race and bonuses back (such as DE's resistance to fire).
MW will crash in the process, perhaps even more then once, but keep at it, and in the end you'll have a char with all the bonuses his race should give him. If you've come that far, save the game, just to be sure.
Important! If you had a custom class, it's important to select it again, and reconstruct it as well as you can during this step.
- Now, by now, you should have noticed that in the process of getting your race's bonuses, your character's level has dropped to 1. Don't worry, this will be fixed later in this 'guide'.
- When you've got your race's bonuses back, open up the console and start adding back the spells you should have. Do this by entering "player->addspell"[spell ID]"". You should have noted those spell ID's down, so this step should both be easy, and work
Almost there!
- Save the game, overwriting the save game you've been editing and tinkering with.
- Open the edited save game with TES EE. Seek the NPC called "NPC_player". One of the entries is "level", which should be 1 now. Change this into the correct number.
- Save, and exit TES EE.
And that's it! It's lengthy, but it works!
Here are some optional steps if you had an custom class, and can't quite remember what it was (e.g. you were unable to reconstruct it properly):
- Ignore the previous step, and continue by loading the original, bugged savegame into TES EE too.
- In this original, bugged savegame, seek out "NEWCLASSID_CHARGEN". It's under "character classes". You'll see a row of numbers. Note these down, in the correct order.
- Go back to the savegame you've been editing, and seek out the same "NEWCLASSID_CHARGEN". Change the numbers there into the numbers you've just noted down. If you want, you can change the discription, too, in the last field.

Thank you, the above guide is much easier than the process I had to go through to 'fix' one of my saves that went bad. I didn't have the problem you did with the CE stuff being wonky; but my race, class, and my bonuses/spells from the original MQ and Expansion MQ were missing. While the tips you gave do not specifically cover that particular problem, it can be used to fix it... as I had to do something similar, just much more complicated and lenghty (and I cannot even remember specifically what I did in the first place).
One favour: with the forum move and the subsequent loss of posts, mind posting this info again after the move so that others may get to see it there too? Much appreciated.
OT: Ok you! Problem solved! Get back to working on that highly anticipated merchant mod. *cracks whip*

Hellwolve - Thank you! It does not look like fun by any stretch of the imagination but at least we now know that it can be done. Outstanding detective work and kudos for the perseverance it must have taken to work this out. Locked and linked.

You're welcome, I'm glad to help you, and the community in general.
As for the fun-factor...well, it's harder then it seems
And for the detective work...I'm sorry to report that part was just trial and error
